Baroni took the reins at the end of October after Marco Giampaolo was dismissed after picking up just five points from the opening ten games of the season, but Baroni claimed just one point from his three matches in charge the Tuscan club have now appointed their third boss of the season.
"AC Siena announces it has reached an agreement with Alberto Malesani," a club statement read. "Malesani will be unveiled tomorrow."
Sunday's 2-0 defeat to Atalanta was Siena's ninth of the campaign and left them at the foot of the standings, six points adrift of safety. The Bianconeri have won just one game this season, a 3-1 triumph at Cagliari on August 30.
Following that result, Siena sporting director Manuel had said: "We missed an opportunity against Atalanta to improve our standings. We shall see now. A coaching change? We will wait and consider every option."
Malesani, 54, has been out of work since he was fired by Empoli earlier this year. His first game in charge will be on Sunday at Bari.
