City opened the scoring two minutes after half-time when Paul Campbell headed in Blair Sturrock's cross and the striker doubled the lead when he shot home from the edge of the box on 58 minutes.
The visitors wrapped up the points on 66 minutes when Kevin Fortheringham volleyed into the net after Andy Stuart had saved Doug Coulston's shot.
Roddy Grant hit the fourth when he rounded the keeper with six minutes left but the sorry Fifers grabbed a consolation when Richard Gibb supplied a neat finish three minutes from time.
